Turn compsky on, doesn't detect HDD, goes to nvidia boot agent, reset and it detects is fine and boots windows. Happens every time (excpet on restart).

Hmm, I have something similar.
Everytime I plug out my hard drive or CD rom, it takes a couple of boots to detect.
Try reseting the CMOS (theres a little buton somewhere on the motherboard, look in the manual).
If not im not sure as I don't have SATA, but can you reinstall the drivers that come on the floppy with the motherboard?

I seem to remember in older bios'es you could have the option to delay the boot up due to hdd's taking a lng time to spin up. In any case I would be worried as your hdd might go kaputt!
